    Personally I like Minecraft's crafting system the most since it's so simple and very intuitive, and it fits well with the survival genre, but Minecraft isn't really an RPG. RPGs tend to focus more on gear (weapons and armors) and tend to be unnecessarily complex and dependent on progression, so I can't really say that any RPG has truly perfected its crafting system.
